This doesn't mean just abilities that aren't "in the game". If the ability exists, but is drastically different from how it was prior, then it is considered "gone". For example, Galio losing his ability to flash while charging his W wouldn't be considered a "removed ability", but old Galio's ultimate would be.
For me, I'm torn between Ryze's old instant root and old Fiora's ult. Ryze losing his instant root has always felt like such a massive blow to the character. For old Fiora's ult, barring balance, it was perfect. It felt flashy, it fit the character, it was a gamechanger, and it gave her so much identity. I get why it was removed, but I'll always miss it.
